Concert pitch transposing the saxes an octave below.
Whenever I try to transpose to concert pitch, the saxes transpose but go an octave below.

I think that is ok.
An alto saxophone is transposed down by a major sixth.
A tenor saxophone transposes down 1 octave + a major second.
A bari saxophone transposes down 1 octave + a major sixth.
Switching to the concert pitch causes this transposition.
The notes that are relevant for the player are those that are displayed in transposed mode, not in concert pitch!
With MS 3.6.2 alto saxs go up for 6 Ténor saxs move only down 1 ton Bar Sax go in Bass Key (F key) at the same high (a C for sax Bar is a Eb for Ut, becomes in concert pitch a Eb in F key the same hight as the C in G key)

Yes, you are right. I overlooked something there.
But your score has another problem: when you change to concert pitch, the key signature of all instruments must be the same. But they are not! So first use the key of E flat major in the score.
And yes, in your score the tenor saxophone and the bari saxophone do not change their clefs: the tenor saxophone normally changes to treble clef 8va bassa and the bari saxophone to bass clef (in 3.6.2). This is not the case in your score, but it is when I create a new score. Both in 3.6.2 and in 3.7. I don't know why. It may be a problem with this score or a general one ...
To narrow down the problem, I suggest creating a new score with the saxophone instruments in E-flat major and testing it independently of your song.
