No message on second keyboard shortcut already in use
Select Preferences/ Keyboard Shortcuts
Choose any empty item. Enter M. You get the message: in use for multirest. Choose erase and enter R. You cannot add it, but you get no message (in use for repeats) until you click in another application. (Minor hassle)

I get the error when I press R using both 2.1 and a 2.2 nightly. Which version are you using?

I'm running version 2.1.0 on Windows10 revision 871c8ce.
I notice now that I can also sort on the shortcut keys. That makes finding unused keys a lot easier!!

I followed your instructions better. Enter a used key, press clear, click in the field where you enter the letter, press R and I don't get an error. The good news is that even though there is no conflict reported, you still can't redefine the key.
This is definitely a minor bug and should be reported here: https://musescore.org/en/node/add/project_issue?pid=1236
