Size of bars when starting twelve bars
When I try to set a piece to twelve bars, three bars per line, the last three bars are smaller than the rest.

You can try to adjust it selecting those bars and, then, using the "Format" menu, option "Increase size", up your totally satisfaction.
Also, you can change the overall size of the score into, again, "Format" menu, option "Page size". Look for the box called: "Staff Spacing (sp)". You can change that value to your will.
Also, there is some command to change that "default" behaviour into the, again, "Format" menu, option "Style". But... Please!!! Read carefully the MuseScore handbook (because, it could be converting into a whole mess!!!).

and look for "Last system fill threshold".
Also, your score is empty.
Enter all the notes first and those bars may automatically stretch out once filled with enough notes.

Indeed, they will certainly expand once there are notes. In general, don't waste your time worrying about formatting until you have your notes entered.
