Hey! I tried to add my own key signature so I can compose in the hirajoshi scale but it has added the same flat note placement for both the treble and bass clef instead of adjusting position.. This indicates the wrong notes for the bass clef, alto, and any other clef I add!

Correct, you need to create versions of the key signature for each clef you wish to support, because MuseScore cannot know for sure which lines/spaces you'd want to use (although there are open requests that we try to guess, and we may do that some day).

Only problem is if I go to add a different signitures to the bass clef, it will change the treble clef to what the bass clef is showing and vice versa, meaning I can only write for one clef per composition?
Yes, you'd need mutiple of these, one for every clef, and apply them using Ctrl+drag, to one staff only, like a local time signature
