MS changes endings alignment when reopening score?

I have a score containing 1st and 2nd endings. I've added extra leading space to the first note of each ending so the chord symbols over those notes don't collide with the numbers in the ending lines.

When I saved and reopened the score, I found that the ending lines had been moved and now overlapped each other (see screenshot). You'll notice that for some reason, MS has slightly changed the measure spacing—see the alignment of the barlines between "Before" and "After". (So maybe this doesn't have anything to do with the extra leading space I added—but I'm afraid I don't have time to try it both ways right now.)
