Double click the half note notehead. Use the left /right arrows to move it. Click somewhere else.

You can even more fine adjust the notehead by pressing the Ctrl key after clicking on the notehead and
then use the left/right arrows to move it.

In many cases you can get what you want by selecting the head you want flipped to the other side of the stemand hitting shift-X. That's not really the case here - the rule is that stems should be aligned. And that requires the arrow technique. But if you instead chose to flip the B, that ends up interfering with the dot on the A, which in unfortunate.
The failure to display the notes correctly in the first place is a known bug already filed in the issue tracker. It's still present in 2.0 as of this writing: #3325: Seconds between voices overlap
The bug where the dot doesn't displace when you flip the B *is* fixed in 2.0, though.
