Using the sample "Reunion" score in v1.3, I set all the time sigs invisible, save and reloaded and nothing was wrong. It could be your score is corrupted. Can you upload it for investigation?

I am writing a series of beginner exercises for the guitar. Can you tell me why they can't permanently be set invisible?

this happens when you forget some courtesy time signatures or if you hide an object, and then you used "select all" and "hide" (the repetition of the command cancels the previous one?).
Check if the attachment so it's okay.
ps: instead of making invisible the measures you can use Palette / Breaks & Spacer

it's not clear exactly which time signatures you are wanting to hide, but i'm guessing you simply don't want the courtesy time signatures at all. in which case, there's a very simple solution: tell musescore not to create them in the first place. style / edit general style / page, turn off the courtesy time signature option.
