Repeat Glitch
So I have a long song, and I have a section that is going to be repeated. The repeats are in the middle of the song, not at the beginning. So I test the song, and the section repeats twice, but after the second time, it goes back to the beginning of the song.

It's always much easier to help if you post the score - not a picture or video of it. But even without seeing the score, I can tell you the most common cause of this is mismatched repeat signs - perhaps not the repeat signs around this section, but somewhere else. Another possible cause - extending a volta using the mouse rather than Shift+Right as document in Volta .
