When I want to listen to my scores with headphones in, and I plug in a pair of headphones into my MacBook Air 13, they don't connect. I went to go check where the output sound was, and it said the headphones, even though they came out of the side speakers. After that, I decided to listen to a video from Youtube, when my headphones worked just fine with no problem.

This is a known problem. When this happens, open "MuseScore->Preferences->I/O" and hit the button that says "Reset audio and MIDI devices". Yes, this is poor. See #281902: Audio (midi) does not play after unplug/plug phone jack..
