Which instrument were they (copy from and to)? There are some instruments that transpose 1 octave and the clef affects note placement.
You can do ctrl + down or up to move your selected notes an octave
in a mac try command + down or up

Changing the transposition might be more appropriate. For example, there is a guitar and a guitar treble clef, the transpositions are different, but they notes look the same with the exception of the clefs.
If you're copying between the first guitar I mentioned to a piano, the notes will be an octave off.
