What MuseScore version? What OS? Could you give precise steps to reproduce? Did you check it with several soundfonts? Doesn't it work inside the actual session or does it occur, if you reopen a score? By the latter: did save the settings to the score inside the synthesizer?
museScore will use the first soudnfont on the list by default, so if you add a new one, be sure to put it at the top of the list if you want it used by default. And if you want this to be remembered on restart, be sure to click the "Save as default" button.
