Select the note you want the trill to go on and then click the trill in the palette. By default that gives you a trill over a second - i.e. between the pitch of the notated note and the next higher note according to the key signature and taking into account any accidentals earlier in the measure.
How are you trying to add a trill, what pitch(es) do you want and what is happening instead?

Minor third or augmented 2nd c to d#
If you really want a minor third c - E flat, you would be better using a tremolo.

I have sorted the problem out by just writing the notes as semiquavers, but thank you for your help.
