Invisible elements shouldn't make a staff count as "not empty" for hiding purposes
Say I want cues in parts and not in the main score, to give players an idea of what's going on in the rest of the song, as a point of reference. I write them in, make them invisible in the score because they're pointless noise, and now that whole area of the staff can't be autohidden by the "hide empty staves within system" option.
That's a serious design flaw, in my opinion.

Invisible elements should not influence layout.
Perhaps there needs to be another category.
A staff in which elements are made invisible is not empty. The elements are still there.

If you make them invisible, you don#t want them to show. So the staff is empty.
If you want the staff to show add a white transparent staff text
In at least some cases, this is what you want, but not for cues. The "flaw" here is that there is no proper cue feature, yet.
