Why are empty measures invisible?
If I remove all the notes of a measure it becomes invisible, as you can see in the attachment. I already tried factory resetting but it doesn't work. This just started happening today when I installed 4.4

It looks like you've right-clicked on the measure / Then unticking “Visible” for all three staves.
See the image below: I've unchecked only the first two staves, and yet the result is already almost the same as your image. Simply unchecking the third staff would have produced the same result.
What was your intention? If you want to delete the content (ie the notes) of these staves, just do Del. But why would you do that?
