The default height if chord names above the staff is controlled by style settings, as is the case for most elements in MuseScore. Style / Text / Chordnames controls where newly placed chordnames will appear, but in the current version it won't affect chord symbols already placed. You'll have to move those down manually. For 2.0, that setting also affect exisitng chord symbols, and there is also a setting in Style / General that is factored in as well.
