Sad, depressed, upset...
I am at a loss. I am a mathematics teacher by day and an aspiring composer-pianist by night/weekends/summers. On April 12, 2015, I started composing my Fifth Piano Sonata. Last night, I finished the initial manuscript (72 pages; 611 measures). In order to begin finalizing the manuscript, I exported it to PDF to print it off. However, the PDF has issues. Double-digit time signatures (12/8, for example) has the second digit flying into the measure. My tr~~~~~ markings are all distorted as well as arpeggio markings. How can I possibly publish this manuscript with things like that occurring in my score? Is anyone else having this problem?
Any suggestions on how to remedy these issues?

Try to download a Nightly:

If you are using a beta download the 2.0
https://musescore.org/en/download#Latest-stable-version-is-2.0.
If you try a nightly open your score and save it with a different name (for security and
read warnings)
Hold on—are you using an old nightly currently? There used to be an issue like what you're describing—#41981: All spanners with wavy lines and dynamics marks are failing when exported in PDF format. You didn't include the basic information in your post, but if you never downloaded the actual release of MuseScore 2.0, you should do so now.

Okay. For future reference, always make sure you have the latest release first, and always include the essential information of your version of MuseScore and operating system in your initial post.
