What are we supposed to hear on that image?
Or differently stated: we'd need the score itself

Well, that is not a flute at all, but a xylophone? Mixer shows it as grand piano though??
Changing it to Flute and I hear the diff

Oh no i forgot, i am using a aegen symphonic orchestra soundfont, maybe it's not a flute there, but is it possible to know the velocity error?

Is it an expressive sound, one where single note dynamics work?

Does the soundfont support those too? Anyway, this got to be the reason for velocity settings not to work

when my Velocity is above zero it works, but when Velocity is below zero it doesn't work

Probably you need to try different settings in View / Synthesizer / Dynamics. The defaults are designed to work with MuseScore_General only.
