Score created with MuseScore 2.1, you may want to upgrade to 2.2.1, even if that doesn't fix this issue with ledger lines on unison notes (and indeed it does not).

It won't fix this particular issue (but is a good move anyhow)
I guess the code that merges the noteheads isn't also doing what is needed to adjust the ledger lines.
FWIW, workaround is to make one note invisible.
