How to remove grayed out stops
I imported some XMLs that were exported from Finale. However there were some funny rests in various places that seem to have thrown off the alignment. Yet I could not delete them to clean up, although they can be moved to anywhere (don't know why it allows that). Any advice is greatly appreciated.

You can't remove the grayed out rests (you used the word stops) because they are in voice 1. If you don't want to see them then in the menu View you can remove the check from "Show hidden." Dragging the rests out of the way is never a good thing because it can lead to strange layout issues. The rests in voices other than 1 can be deleted, though I don't see any rests in your score that should be hidden or deleted. They are necessary to understand the notes.

Some funny measure durations in various places, too.
Right click on, for example, measure 5; then - in Measure Properties - compare 'Actual' and 'Nominal' durations.

He said it was imported, so we're seeing the result of that. Unless the xml file showed something different, I'd guess it wasn't exported correctly. Per the OP could attach the xml file.

Indeed imported, so while deleting the 'funny rests' might make the score look acceptable for printing (may be good enough), playback within MuseScore will sound odd - especially when toggling the metronome.
