Oddly I fixed my sounds. It took more poking around than I anticipated. Once you add your instruments, open up the Synthesizer from view, go to Zerberus. Click the ADD button. Click on the MDL sounds you wish to upload. After they have been added open Mixer from view. Click on the channel and go to the Sound drop-down. Click on the MDL sound that you wanted for each. This should help.

That is by design then, once MDL is installed it should be setup that way, so you must have removed stuff from the synthesizer (like I did too, as those sounds just take way to long to load and so delay the MuseScore startup time a lot)
