Is there any tool or even a plugin that allows different spacing algorithms which could be applied for the whole document or just some measures?
Btw, what is MuseScore's main spacing algorithm?

That's a very open-ended question, so I'm not sure how to answer it specifically. In addition to customizing the global spacing settings, you can expand or condense any selected measures' spacing by increasing or reducing stretch; you can add or reduce leading or trailing space for any note or chord in the Inspector; and when, due to accidentals or other reasons in a different voice or staff, a set of notes beamed together are unevenly spaced so as to line up with that other voice or staff, there is a "local relayout" option for that beam to space the notes in that voice or staff evenly.

I would agree the only real answer one can give to that question is, MuseScore spaces things according to the settings in that dialog or in the Inspector settings for the various elements.
There is a pretty big change coming in 3.0, as you may have seen from the article on the main page of this site It's basically about becoming smarter and more efficient in various specific ways.
