I'm using whatever is the newest version. I uploaded it to the mscz.

Check if all goes well. I added a second flute;
Copied and pasted from the first;
Removed the first.
Somewhere during the copy and paste a beam command has become dissociated from its partner. The "stretching" is MuseScore attempting to beam notes together that ought not to be beamed.
If it happens again, select all the affected part and double-click on the single quaver in the Beam palette - this will turn off all beaming. Now double-click on the capital A in the Beam palette and this should auto-beam the notes back to some semblance of normality.
