Tie Going the Wrong Way
I have a score that has one measure that is only voice 1 and the next measure has voice 1 and 2. The tie occurs over the barline but goes down rather than up (see the image). I know that I can use the swap command to switch the way it is going but I want it to be on auto rather than up.

workaround: click on the tie, then press x key. (you don't need to use the "swap voice" command)
Hmm, you're right, the default seems wrong for this particular case: multiple voices when the notes in the upper voice have opposing stems. Neither of these two factors (multiple vocies, opposing stems) causes problem in themselves, but when both present at once, we choose incorrectly it seems. Feel free to file an official bug report on this via the issue tracker (or Help / Report a Bug from within MuseScore).
Meanwhile, indeed, flipping the tie to "up" with the "X" is the way to go.

This sort of thing happens to me quite frequently though not frequently enough to alert the bug authorities since the fix is so very quick. And in some cases I think I need to flip the tie (or slur) then realize that this creates a problem at the other end... Scylla and Charybdis.

(Scylla and Charybdis)
I know a similar term in my mother tongue; I don't know if it would make sense in other languages:
"If I spit upwards: there's a mustache, If I spit downwards: there's a beard"
